Yep. That's basically my question. When are pets infused/how much infusion do they get? Also, wtf is the real recharge on Call of Protection? 110 seconds? It's definitely not 11.

115 Seconds recharge, I have no idea if pets ever get infused, have you ever seen a pet with Spectral Agony on it? Maybe they just dont get targeted...

Ok ...

(1) infusion - Improved pets so that they have the equivalent of armor infusions. (Ref. Game update notes, May 2005)

(2) Pets are infused either ... (a) after you infuse or (b) after you passed the first infusion mission. I once went with an infused character and tried to infuse a pet, but the seer didn't suggest anything along those lines, simply stating I am already infused.

(3) Call of Protection lasts 120 seconds and has a recharge time of 115 seconds.

yes, Call of Protection is 115 seconds recharge time, wich is duration -/- 5 seconds. The same 'formula' as Call of Haste.
The sad thing is that GW aparantly is not prepared for 3 digit skillrecharge times, so it only shows the first 2 numbers: 11.

He wouldn't state anything different, because in fact you were..and your pet was. Simple as that. He just forgot to include the <and your pet is too!>

do you have to have you pet -

out on the mission to be infused
alive at the time of infusion

if you get a new pet do you need to re-run it like new armor?

or is there some 'he's wearing infused armor and/or been infused before, lets give it to his current pet too'

You just have to be past the first infusion mission. I have switched pets a few times after I was infused and they remained infused. Dralspire answers this in point two of the post above.
